基于生物信息学工具的藤壶胶蛋白结构特征深度分析

摘要:为了揭示藤壶胶蛋白粘附机理,奠定藤壶仿生材料设计的理论依据,本文综合多种生物信息学手段对藤壶胶蛋白的结构特征开展深度分析。以"cement protein"为关键词在美国国家生物技术信息中心(NCBI)数据库中检索,共筛选得到20种不同的藤壶胶蛋白。通过SignalP 6.0和Phobius预测发现几乎全部的藤壶胶蛋白都含有信号肽,使用Expasy ProtParam在线工具进行理化性质分析发现,不同类型同源蛋白均表现出脂溶指数、亲疏水性及氨基酸组成的高度相似性。其次,采用AlphaFold工具对藤壶胶蛋白的空间结构进行了预测,对预测模型的Ramachandran谱图分析均显示出较好的评价,进一步通过PDBsum服务器对胶蛋白二级结构开展研究分析,发现了不同类型同源蛋白的特征二级结构,而使用SAPS服务器对各种胶蛋白开展序列属性分析时,发现cp52k同源蛋白中存在高频重复序列。此外,在分析过程中,将藤壶胶蛋白与贻贝足丝蛋白进行比对,分析了两类海洋粘蛋白的异同。

In-depth analysis of structural characteristics of barnacle cement protein based on bioinformatics tools
Abstract:In order to reveal the adhesion mechanism of barnacle cement proteins and lay a theoretical basis for the design of barnacle-inspired materials, this paper comprehensively analyzes the structural characteristics of barnacle cement proteins with a variety of bioinformatics methods. A total of 20 different species of barnacle cement proteins are obtained by searching the database of the National Center for Biotechnology Information (NCBI) with the keyword "cement protein". Predicted by SignalP 6.0 and Phobius, it is found that almost all barnacle cement proteins contain signal peptides.Using the Expasy ProtParam online tool to analyze the physicochemical properties, it is found that different types of homologous proteins show high similarity in lipid solubility index, hydrophobicity and amino acid composition.Secondly, the tertiary structures of barnacle cement proteins are predicted by the AlphaFold tool, and Ramachandran plot analysis shows a good evaluation of the obtained protein model. Based on the predicted models of AlphaFold, the PDBsum server is used to analyse its secondary structure. Also, the SAPS server is used to study the sequence properties of various barnacle cement proteins. In addition, the barnacle cement proteins and the mussel footproteins are compared in an all-round way in the process of analysis, and the similarities and differences between the two types of marine adhensive proteins are analyzed.
